Updates pre-commit hook versions across template files:
- lychee: updated to latest nightly commit
- trufflehog: v3.90.11 → v3.90.12
- cspell-cli: v9.2.0 → v9.2.1
Also removes an exclude pattern from the cookiecutter template's pre-commit configuration.
