Clustering and reference-free state determination information in the readme

Hi @iamysk

We are interested in using AFsample2 on our data and we've installed and started running with both the examples you've given and our own files. However, it looks like the final step (clustering and reference-free state determination) is missing as it only shows the pip install af_sample2 command. Is there any information on how to run this step somewhere that we can use?
