Is i possible to have option to disable bucolite completness check in funannotate2 predict step as it is taking so much time for running :

#it will be helpfull if you provide option like buscolitecompletness check =False parameter.
#If we require we can still run buscolite seprate

Do you mean the very last step of predict which only uses pyhmmer based HMM detection? That should not be taking more than a few minutes. Where you are showing in your log here, is a step in the middle of the pipeline on each ab initio dataset, these results are used to score the ab initio gene models prior to consensus selection -- its used to select the weights that are passed onto the consensus generator.
